About my PhD Research: Evolutionary relationships between a group of organisms are typically depicted in a phylogenetic tree. However, the most popular techniques to infer these structures tend to return tens to hundreds of thousands of equally or similarly weighted hypothetical trees, making it very difficult to determine the “best” tree. As tree collections grow large, they become cumbersome to analyze and store. My dissertation presents several novel computational techniques that enable scientists to efficiently manage and analyze their large tree collections, helping them leverage their data to build better phylogenetic trees.

Impact of My Work: The ability to manage and analyze large collections of phylogenetic trees is critical to biological research. As the numbers of organisms under study grow, so too will the outputted tree collections. My work makes it easy for scientists to efficiently analyze and store tree collections consisting of tens to hundreds of thousands of trees: TreeZip is the most efficient approach for compressing tree collections; MrsRF is the fastest method for comparing large groups of trees.

What I’m Looking For: I love working on challenging problems in computational biology. Currently, I’m looking for a position that will broaden my knowledge of data analysis and management of large biological datasets, and assist my growth as a researcher. I also have a strong interest in reproducible research, and working on a project related to promoting reproducibility in computational biology is a huge plus.

What I Bring to the Table: I am an experienced computer scientist and computational biologist with strong knowledge of both computer science and biology. In addition to computational phylogenetics, I have worked on projects related to sequence alignment and protein folding. I have strong written and oral communication skills, and have authored (or co-authored) seven papers during my graduate career. I have also given numerous presentations, four of which have won awards. I have a reputation of being a hard worker who is very passionate about what I do.

I recently finished my Ph.D. in Computer Science at University of Houston in December 2010. My research interests include the areas of computer vision, image analysis, machine learning and optimization. My career research goal is to advance the state-of-the-art in enabling the computers to automatically extract and understand the desired information from images and video sequences.

My doctoral research was in the area of medical image analysis and my dissertation advisor is Prof. Ioannis A. Kakadiaris. My dissertation work entitled “Random Field Models for the Segmentation of Medical Images: Application to Coronary Artery Calcium Detection in Non-contrast CT data” broadly involves the development of computational methods for the detection and localization of coronary artery calcium in non-contrast cardiac CT data. The core contribution of my dissertation was the development of a set of knowledge-driven markov random field models for medical image segmentation with particular emphasis on the use of prior information about appearance, location and shape to collectively constrain the solution space of the segmentation problem. These models were applied to the problem of heart segmentation in non-contrast CT data. From an application-specific point of view, I developed methods for the (i) segmentation of the Inner-thoracic cavity in non-contrast CT data, (ii) segmentation of Diaphragm in non-contrast CT data, (iii) Learning-based estimation of coronary artery zones in non-contrast CT data, and (iv) Automated detection of coronary artery calcium lesions in non-contrast CT data.

Prior to my Ph.D., I did a Masters in Computer Science at University of Houston, during which I worked on the topic of “Computer-Aided Breast Reconstructive Surgery” as a part of my Master’s thesis.

My graduate work has, so far, resulted in three journal publications and eight conference publications some of which are in premier conferences such as CVPR and MICCAI. Also, in recognition of my dissertation work, I received the “Best Ph.D. Award, 2010″ from the Department of Computer science at University of Houston.

Even though most of my past research is focused on medical image analysis, in the future, I would like to explore the image analysis problems in other application domains and subsequently expand the breadth of my knowledge.
